Ecommerce bookkeeping is genuinely more complex than most service businesses realise until they’re knee deep in it: inventory valuation, marketplace fees, returns, and sales split across multiple channels all need tracking properly.

What actually matters here

Good integrations with the platforms you actually sell on, Shopify, Amazon, Etsy, whichever applies, so sales data flows in automatically rather than being manually reconciled from spreadsheets. Inventory tracking that reflects what stock actually costs you, not just what it sells for. And clean handling of marketplace fees, which are easy to lose track of if they’re not itemised properly.

Xero and QuickBooks tend to lead here

Both have stronger inventory and multi-channel integration options than the more freelancer-focused tools like FreeAgent, which matters once you’re managing stock across more than one sales channel.

Don’t ignore VAT if you’re near the threshold

Ecommerce businesses often cross the VAT registration threshold faster than they expect, since turnover (not profit) is what counts. Whichever software you choose, make sure it handles VAT returns properly once you’re registered, this is one area where getting it wrong gets expensive fast.
